Were the trucks made in the Silao plant any different in quality? Specifically, I am looking at a 99 k2500 suburban that was made in Silao. I know the newer trucks made there have less tight tolerances on some of the machining, making things like differentials wear out faster. Has anybody had any issues with a truck from Silao that they would have not have had on one from Janesville or Fort Wayne? Specifically on trucks from the 90's.

Mine is Janesville.
I am not sure how to answer your question since I have never dismantle the truck.

Does anybody on here have a truck from Silao? Any issues to speak of that are not typical 6.5L platform issues. I have only ever seen the US assembled GMT400 style trucks and SUVs. I am just trying to figure out if I should be concerned, look for specific things, or not worry at all.

I wouldn't worry. The Silao plant opened its doors in 1996 and has been producing GM quality trucks.
If there had been any issues it would have been all over the news/net with complaints
