What do you mean by going out? Blown completely? It's generally pretty hard to completely toast a tranny while its in limp mode, but I'm sure its doable if you try hard enough.

Each time you limp it you wear it a little more. Eventually you wont be able to accelerate 0-60 in less than 15 seconds without limping it. I might take off all the chips except for one, and run it on a lower power setting until you get some tranny work done.

I have rebuilt a few Allison 5spds and once they start going into limp regularly the c2 clutches are normally worn out. I even had one that took out the c1 and c2. You could try a shift kit like the Transgo. I would buy the Sr. kit and install the valvebody parts and if it doesn't get any better put in the rest of the kit, which requires removal and dissassembly of the tranny. Good Luck.

Yes take them off unless you got extra $$$$$ for a tranny upgrade or tranny work plus the tow to the shop. Better safe than sorry.
