Hmm, I would have the code pulled to see what set. Thats the first place to go and once we get the code, we can move on from there. I would also start planning a time to change that filter. 10k is the max I like to run them.. Since it cleared up, I have to wonder if you had some goofy fuel there. You will have to crack the bleeder in most cases to get anything to drain from the water seperator

When you open the water drain on the bottom, loosen the bleeder screw on the top of the filter. Take the truck to Autozone and have them pull the codes. Walter, check out my article on changing the filter for some easy steps to doing it
