Lost alot of functions after tuning

Finally decided to delete the truck. went with egr delete, turbo back exhaust, fass 150,and efi live went through all that and im getting service trailer breaks coming on the dash also i have lost the back up camera in my mirror, cruise control, and i think tow haul. Aslo tried installing a trans tune and it will not take it bc i had my TCM replaced at the dealer last and they did not put my VIN on the TCM it just reads zeros...... So went to the dealer yesterday and had everything reflashed to stock and asked aslo to put my VIN into my TCM they told me they werent sure the vin would take or some kind of horse **** and it didnt but ECM was reflashed also back to stock and i still dont any of my missing fucntions kinda of at a lose at this point wonder if i unplugged something while remove egr or exhaust bc we tuned the truck before it went on the lift it didnt have the service trailer brake message if there are any ideas or threads that have been started push them my way Thanks and God BLess

he has been withe me throughout the whole install and the guys he gets the tunes from have sent over other files incase of curupt files they suggested goiing to the dealer and starting new they might try a new base file is what it sounds but thats above my pay grade no idea

I would think this is a BCM (body control module) problem?!?! I would have that looked/reflashed
