When replacing the injector pump with a new (rebuilt) unit, will the new unit be scribed on the mounting flange by the rebuilder?? My service manual just indicates bolting the new pump up to the engine beeing sure to align the marks.

Yep, they are all stamped with a line.

A 'rebuilt' inj pump in the original housing may have the index mark from the original install - highly unlikely the mark will match your installation.

A 'rebuild' which required a new housing will likely not have an index mark if no prior installation on an engine.

The indexing tool is bolted onto the timing cover studs when the ip is installed, and the mark made when pump is static timed to that engine.

The final mark is resulted from accumulation of all timing drive tolerances from the crank to the ip, including those in the ip.
