lost with out spark plugs

I have lots of experince with transmissions and some with gas engines.I had to rebuild my 6.5 now it smokes and runs rough on start up. It will smooth out if you raise the rpms.
During the rebuild I went .020 over bore milled the heads .010, decked the block .018 . To make up for the diffrence for the machine work I used .010 head gaskets , .020 head shims. When i jot done it ran way to rich. I replaced the ip (http://www.dieselplace.com/forum/autolink.php?id=50&script=showthread&forumid=14). Because a friend that has some exp with these engines. told me to look for metal in the fuel filter. I found some so i replaced the ip (http://www.dieselplace.com/forum/autolink.php?id=50&script=showthread&forumid=14), fuel tank, lift pump,filter, and all 30 gals of fuel.
I now have $4000. in the engine and wish it would start like it did when my father owned it.
I have been told by a few people that my timming is off. I used a friends tec ii and it is better but still not what is should be. That was my first time using a tech II could I have not done it right?
