Greetings!
I have experienced transmission shifting problems when driving in slush/snow and heavy rain conditions. After drying a bit, everything shifts normally. Is there anything I can do to the connections on the Allison to waterproof them?

There have been some problems with the NSBU switch on the Allison regarding water....http://www.dieselplace.com/forum/smileys/Confused.gif
First they came out with a brown/tan switch which has an additional guard installed on it to try and prevent water getting into the switch. Now there is a newer black switch which has only one electrical plug on it with all the wires instead of the two plugs yours probably has.
I believe there's at least one if not two SB's on that problem. Try a search or posting in the TSB or Ask the Techs section for specifics. If your trans is still under warranty, your dealer should be able to replace it if you report the driveability problems you've listed here.

Thanks! I will post in the "techs" section. I'm out of warranty on this (76,000). Do you think that I can waterproof the plugs with silicone grease of something of the like?

As I understand it, the problem is primarily with where the shaft comes out of the switch. That's where the cover is installed on the brown/tan switches.
Most of the folks are finding that parts are a bunch cheaper if you can get to an Allison dealer instead of your local GM stealer. There's a SB posted in that section about an aftermarket shield for the whole switch, but GM's not paying for it.
