I recently had my e40d transmission service on my F350. Someone told me that flushing the system is bad for the tranny. Anyone have any thoughts on this?

Flush away, the only negative instance I have seen after a tranny flush was when the tranny was junk anyway. if the tranny is in good working order and the fluid was still in reasonable condition then there should be only gains made from the service.
