I have a NAPA Gold on my 03 right now. The extra in the truck is a plastic case Wix.
As mine is an 03 I can't tell you a step by step for yours.
However I can tell you that it is just like an oil filter. May be harder to get to.
Make sure you unplug the water in fuel sensor on the bottom. Should be two wires with a plug. Then spin it off.
Once you have it off, I use my oil filter wrench and I have been using channel lock pliers. Holding the filter with the filter wrench use the channel locks to spin out the water in fuel sensor.
However I have found a water in fuel sensor socket. I got it from Auto Zone. It is a plastic socket. I started looking after I saw a wrench, just a flat piece of metal with a dipped rubber handle, and the socket shape cut out of the other end. Should have got that when I saw it, haven't found it since.
But we will see how the socket works. It cost about 6 dollars. Just keeps the sensor from getting chewed up but not really needed.

Once you get the new one on. (put it up dry) crack your bleeder screw and start pumping until you have no air coming out, tighten the bleeder screw and start your truck.

Like me, you have an LMM. I remove the rear portion of the inner fender liner. It's much easier to go this route than from above. The rest is like what KCB37 said. I have always used the factory filter. Be careful using channel locks on the lower plastic sensor nut, they tend to get beat up from being wrenched on and off. Why they use a plastic nut is beyond me.
