I know this has been discussed before, BUT comments have been that you should not run more than 90hp on the stock transmission. I'm wondering what its is that causes the stock allison to limp. HP or TQ. Logic tells me that tq is what causes the slip. If that is true, should the LLY be able to run 125hp without worrying about the transmission, based on the hp and tq numbers that I have been able to find about the EDGE box.

No you will not be able to run 120 and 240 ft. lbs on top of the stock transmission without damage. The stock motor has 600 ft lbs + the Edge at 240. This gets you around 840 Ft. lbs. which is well beond what a stock Allison will handle.

Read what Edge says about their product at the following link about 5th paragraph down.

About 680 ft/# at the rear wheel is all you can do before it slips. Stock engine puts out about 420 ft/# at the rear wheels. Add to that 325 ft/# for level 5 data you post above and you have 745 ft/# (which is greater than 680). Will not work for long. The above is for LB7, you can find similar info for LLY.
