Who should I speak to with regards to adding 2 subs to the factory Bose stereo. I have heard that alot of stereo install places don't like to touch the Bose stereo. I took a Kicker SL 7 square 8" sub out of my old truck and I am looking to install that plus another behind the rear seat.

I intend to use an amplifier to power them and getting power and turn on is simple but how do I get a source? Splice the feed to the rears?

Also, I have an optima yellowtop from the old truck. Does the stock battery out-perfrom the optima which has 750 cold cranking amps?

Your stock batteries will be fine as long as you are not running more then two amps. You can get an adapter that converts your stock speaker wires into RCA's. Then you run the RCA's to the amps. I did this in my last truck and I would not do it again. Too much interferance with the stock radio, but that was on my gasser. You might not get the interferance with the diesel. Let me know how it works out. One other thing, I would get the adapter for the harness to the stereo and cut and splice that one, Not your factory harness. I dont like cutting the factory Harness, but thats me. Good luck.
