Which level is best for towing 5'er with Hypertech III?

I ran mine at level 1 (that's what I was told to do). Did fine. Definite improvement. Nothing says you can't run it at the different levels. Just be careful. You might want to consider having an EGT guage installed before you try the other levels, if you don't already have one.
