Had my truck in for service, glow plugs and egr pump codes were shown, while they were doing the work i ask them to put two new delco batteries, Wit the battery being disconnected and i think they reflash the ecm to clear the codes will this erase the Hypertech progam and put it back to stock?

As long as they are just clearing your codes and not flashing your computer with an update you'll be fine. Disconnecting the battery won't hurt anything either. Well you'll lose your favorite radio stations :)
