I dont know much about the electrical setup in a diesel, so would I be able to wire a 12v transfer pump to one of the batteries without any problems? Or is there something i would need to be aware of? (like which battery)?

By Transfer pump do you mean a fuel tank in the back for say fueling heavy equipment ? You can wire it to either battery. I wired mine to the drivers side battery because my pump was on the drivers side of the truck.

pretty much, im doing a wvo thing and dont want to purchase a second battery and keep charging it. id rather wire it up. im looking a various 12v 18gpm pumps. thanks for the info!
