How long does it take for the Allison to learn the 65hp tune. And is it supposed to feel like the tranny is slipping while its learning?

Give it a few days and it will get better. Depends on how much you drive etc. You are probably feeling a long 3-4 shift. It will get better as time goes on.

It will take SEVERAL shifts for it to start acting normal again. You will feel a slight delay between shifts, this is normal. You need to make the trans shift as much as possible, just driving on the highway will not allow it to learn. Take it through several accellerations, 1/4 throttle, 1/2, 3/4 and it will eventually start to act normal again. Hope this helps.

I just tried the 65 tune. I uploaded the tune and took it for about a one hour drive and it was much smoother. Sounded rough starting up when it was cold the next day but once it warmed up it was very smooth driving around with it that day.
