Couldnt you do a roll top one, mount it up against the toll box.

Big Black Plastic Garbage bags.
We do road trips all the time with bikes in the back, so no bed covers.
We just use 35, 55 gallon cleanup bags for the big stuff and white kitchen bags for the smaller bags. Has never failed us through many rain storms on the road.

That's why I always bought a tool chest instead of a box that sits on top of the bed. It's hidden under my bed cover. It was a pain with a snap cover, but my new tri-fold makes it real easy to get to.

I have an Extang toneau cover works with my toolbox. It is just a soft cover but it rolls up if I want to haul something larger.

Gaylords makes a glass cover that is custom cut to length for beds with tool boxes. I had one on my Tundra and it worked as well as a standard cover or shell for keeping things dry... IOTW, there were some wet spots, but it's as secure as you can get in the back of a truck.

Pic of my Access Toolbox edition. Another one in my garage. Purchased from www.MVPAutoparts.com (http://www.MVPAutoparts.com) back in March for less than $375. I get a little bit of water leakage during heavy rains, so it is not water tight.
