Does anyone know where to get an over-the-rail tool box that will accomodate exhaust stacks?

You would have to get one custom made, or get a normal one cut out in the corners. Most just slide their toolbox back. You can then get a piece of stainless or diamond plate to cover up the gap.

Thats an option, just didn't want to use up anymore bed then I had too in the shortbed.
