When I was reading the hundreds of posts about supplemental fuel filters, I got the impression that it is not good for a diesel motor to sit unused as it will cause water to settle out of the fuel and cause problems with the injectors. Is this correct? How long is too long for it to sit? For the next two years (until I retire) it would be convenient for me if I only drove the truck every other day. Is this likely to cause me problems with the injectors? (I don't have supplemental fuel filtration at this point.)

Also, if you let your truck sit for extended periods it's best to keep the tank topped off with fuel. This helps minimize condensation in the tank - especially in the winter as the fuel is hot when you shut down. I have always been in the habit of filling up when my tank is half full. This also keeps the fuel in the tank cooler. And... using a good additive helps too (IMHO).

One more consideration about not using the truck a lot. If you let the thing sit a bunch, it can grow bacteria in the fuel. This has a lot to do with moisture and heat and is common in diesel and jet fuels if not treated and allowed to sit.
My truck doesn't get used a whole lot, so I run a Stanadyne bacteriocide additive when I fuel it. 1/2 oz. per 30 gallons seems pretty cheap insurance.
I know it's an extreme example, but we had one reserve fire truck that was hardly ever used, just started and checked about once a week. About three months of that and they had to tow it to the shops since the fuel system was completely plugged...http://www.dieselplace.com/forum/smileys/Confused.gif
