Yes but you will need to put freeze plug down center of the lower to stop the EGR flow, best solution if get a F lower as well, then you will need a F PCM that isn't looking for EGR sensors & flows. All of which is an illegal modification, with serious consequences if caught, so the recommendation to swap is not endorsed by the site

Yea they dont check here in michigan.. I plan on getting a reflash here soon. so if i get a f lower and upper when i get the reflash what do i ask for?

Just buy a new ECM from Kennedy Diesel or Heath Diesel. Both offer good products and you'll have more power, lower EGT's and either no loss of MPG or a slight gain in MPG (depending on how much your right foot weighs!) ;)
Talk to either of those guys - they'll walk you through it.

well when u get a reflash u get a new pcm. But im im running a different intake dont i have to tell them i want the egr sensors and stuff taken out?

If you are going to convert to full F then you will need to provide a VIN from a F truck equipped like yours ie
4x4 or 2wd, auto vs stick; final gears should be same, also I think theft deterrrent PCM since yours is a t-d equipped truck will play a role might make your quest a little harder so maybe just reflash to your VIN as a S might be best.
Also from my experience unless going into heads and changing the S to F precups, the difference between S& F reflash even with a intake change and elimination of EGR stuff you are proposing isnt all that significant performance change.
I've run both configurations for test purposes of a Heath but have no 1st hand knowledge of Kennedy S vs F variants,
I ran with S lower and hogged out S upper with EGR plugged with blank off plate under the EGR valve vs freeze plug up center. I've yet to run as full F with F upper & lower.

i just wanted to buy a new set and get them all cleaned up and polished, and also with out a egr on top.

Then you will have to find F PCM that matches your truck, and inform the programmer your vin is this, but you want it flashed to the F's VIN, otherwise you will have code issues from missing sensors used in the S program

Buy the intake lower. Use your EGR upper on as "camo". Then it won't matter at all whether your EGR is working, connected whatever as it won't have any exhaust gasses to route.

Only if there's a matching photo of the bank of solenoids taped to the driver's side valve cover.
