I have a set of timing grears in my 6.2. Since the gears are said to advance timing about 3 degress, when the timing marks are all lined up., Sould I have my pump off the timing mark to have the correct timing?

I would expect the gears are like that for a reason. I'd try leaving the pump alone for awhile and see how it runs (power, fuel mileage, etc.).
