Connect to the truck, and in the tuning tool hit the green box (arrow) in the upper row. That will download all your ecm data. Just save it somewhere and make backup copies just to be safe. From there, make small adjustments and log changes.

Ignition should be on. Wait about 10 seconds before trying to read or program just to clear data bus. Also pull fuses for radio if aftermarket. Turn off all accessories also.

If it says the invalid calibration thing again and you then can't get the truck to start, shut the key off and wait 20-30 minutes. Truck will then start. Then next time click the "use low speed" setting. On both mine and my brother's trucks it would not pull the stock tune without doing it that way. Every time we tried the high speed it would shank partway through and say invalid calibration.

Like a78turbo said, pull the RADIO and INFO and RADIO AMP and SEO IGN fuses.
